Valkyrie is an open-source graphical user interface for the Valgrind 3.3.X line. Valkyrie uses the Qt widget library, and is based on Valgrind`s XML output capabilities. Valkyrie is designed for simplicity and ease of use, whilst allowing access to the full range of Valgrind command-line options. Currently, Valkyrie supports Memcheck only, although work is in progress to handle Cachegrind and Massif. Also included in Valkyrie is an auxiliary tool which can read XML outputs from multiple Valgrind (Memcheck) runs, merge them together into a single XML file, and optionally display the merged result in the GUI.

Note: minimap2 has replaced BWA-MEM for PacBio and Nanopore read alignment. It retains all major BWA-MEM features, but is ~50 times as fast, more versatile, more accurate and produces better base-level alignment. BWA is a software package for mapping DNA sequences against a large reference genome, such as the human genome. It consists of three algorithms: BWA-backtrack, BWA-SW and BWA-MEM. The first algorithm is designed for Illumina sequence reads up to 100bp, while the rest two for longer sequences ranged from 70bp to a few megabases. BWA-MEM and BWA-SW share similar features such as the support of long reads and chimeric alignment, but BWA-MEM, which is the latest, is generally recommended as it is faster and more accurate. BWA-MEM also has better performance than BWA-backtrack for 70-100bp Illumina reads.

textidote - Spelling, grammar and style checking on LaTeX documents

If so, you probably know that the process is far from simple. Since LaTeX documents contain special commands and keywords (the so-called "markup") that are not part of the "real" text, you cannot run a grammar checker directly on these files: it cannot tell the difference between markup and text. The other option is to remove all this markup, leaving only the "clear" text; however, when a grammar tool points to a problem at a specific line in this clear text, it becomes hard to retrace that location in the original LaTeX file. TeXtidote solves this problem; it can read your original LaTeX file and perform various sanity checks on it: for example, making sure that every figure is referenced in the text, enforcing the correct capitalization of titles, etc. In addition, TeXtidote can remove markup from the file and send it to the Language Tool library, which performs a verification of both spelling and grammar in a dozen languages. What is unique to TeXtidote is that it keeps track of the relative position of words between the original and the "clean" text. This means that it can translate the messages from Language Tool back to their proper location directly in your source file.
